I don't have any of these locos but it sounds like it's got some sort of 'driver vigilance device'. This is a safety system that operates every so often if the driver does not operate any controls for a set period. It's checking to see if he/she is OK, awake not ill etc. An alarm sounds (the 5 beeps you here) and if not cancelled within a set time, usually seconds, the E brakes come on.
Run the loco again and if you get this alarm press Q or the number pad 'enter' key to cancel (it could be either of these) and you should be OK. Check the manual at C/Progfiles86/Steam/Steamapps/Common/Railworks/Manuals/EN (english) that should tell you.

Hope this helps. There are quite a few different Amtrack locos many quite different in the way they operate. Are you having problems with alll of them? Or just one or two modern ones on a single particular route, like New York to New Haven for example. Please excuse me but with the lack of specific information, I have to take a stab in the dark.
If I were to guess the Amtrak ACS-64 on the New York-New Haven route may be causing you such grief. Download Signpost Maths 10 5.2 Pdf. Where most people trip up with this loco (ans similar modern Amtrak) is that there are two digital line speeds displayed in the cab. One is the maximum line speed, i.e. Max speed for that loco if track ahead completely clear and everything else good.
And then the maximum authorised line speed which is often the lower (mostly because traffic ahead means a reduction in your loco speed is necessary). It is the maximum permitted line speed you need to pay strict attention to. If you go above this for just a few (eight) seconds without begining to take corrective action, the loco emergency brakes will slam full-on just as you have described.
The following snippet from the 'New York-New Haven' route manual may help you, as it applies directly to similar model Amtrack trains which operate in a similar fashion: 'If you enter a new block and it has a reduced aspect (e.g. Going from Normal to Limited) then the following happens and must be done by the engineer: 1. An alarm will go off in the cab 2. The cab signalling will update to reflect the new maximum allowed speed limit and confirm what the new aspect is. Fpc Presets S. If the train is within the MAS (Maximum Allowed Speed) then the engineer must simply press the ACKNOWLEDGE button (Q key) within 8 seconds.
If the train is above MAS then the engineer must zero the throttle, move the brakes to the SUPPRESSION notch and then press ACKNOWLEDGE within 8 seconds. (Note: It is not required to be within the speed limit during the 8 seconds, it is only required that the engineer has confirmed to the ATC system that they acknowledge the reduction in aspect and have taken appropriate action to comply with it.) If the engineer moves the brake back out of suppression while still being above MAS then the alarm will sound again and the same procedure must be followed. Failure to acknowledge correctly within 8 seconds means the brakes will go to full service application - however, the engineer can apply the same procedure as above and they will be able to regain control of the train without having to stop. Once the train is under the new MAS the engineer can simply release the brakes and apply throttle as required.' Hope that is the simple cause of your problems, because it's such an easy fix to put right. By all means come back with more details (i.e. Locos driven, route, more specifics on what is happening) if this isn't the cause of your difficulties.
